I know you're a 'single screen' chap, so cannot test this, but...
On a setup with more than one monitor, the pop-up always appears on the primary monitor, which is (for me at least) never in my line of sight because when working with SPFLite the main screen is on the second, larger monitor. It would be better if the pop-ups always appeared relative to the main SPFLite window, e.g. at co-ordinates that represent the centre of main window at that time. The user would 'see' that there is a small pop-up demanding attention and thus avoid the situation where SPFLIte suddenly appears to become unresponsive. There are two exceptions to this rule. (1) Windows created by the HELP command (2) The SPF_DEBUG window For these, I suggest that they be initially opened relative to the SPFLite main window, but if/when the user moves them elsewhere, this location is remembered for subsequent use In my experience, this seems to happen automatically anyway -so no change needed.
